Warwick Davis, who portrays Professor Flitwick and Griphook in the Harry Potter films, explained on his Twitter account why Flitwick’s appearance changed from the first two films to the rest of the films. In Prisoner of Azkaban, the producers still wanted him in the film, even though the character wasn’t in the script. Therefore, they put him in as ‘Choir Master.’ And then Mike Newell, director of Goblet of Fire, liked the look, and stuck with it.
